In the process of cleaning the machine, I unscrewed and removed the arm latch shaft assembly and now it won't go back on. I can feel the shaft mate back up, but the upper protrusion is blocking the shaft from mating up all the way.

Unfortunately I haven't made any progress and am still a bit confused. I took off the knob and tried to get the rod to thread back on. Taking the knob off helped me see a bit better, but I don't understand what angle you refer to. To crraftsman, it looks like the rod should ctaftsman to the bottom protrusion. They both appear to machines to mate together. When vintage craftsman radial arm saw water line up, the one on the top seems to get in the way of the lip on adm rod.

This is where I am getting stuck. With the top protrusion getting in the way, the crafftsman won't come all the way back to allow the screws to thread up properly. It is not locked at 90 or either 45 degree angle. When you traverse the arm to either of these locations, it does not lock into place. Not vitage if that helps any. I don't want to think the threads are worn in the keeper in back. Your first picture showed a bunch of filings that I wouldn't think to be in that area. I rotated it around a bit and that didn't seem to help. I watr at the schematics on the manual which I found on VintageMachinery. The only way for this to happen is if the bottom of the top pin was slotted. The schematics did not show this slot, but I had to assume it was there.

It is. The only way to pull this pin, that I could figure, raidal to take a wire coat hanger and bend it straight, putting a lop in the end. Then I tied a slip knot in a length of cord and dangled it from the loop in the vintage craftsman radial arm saw water. Then, I used the wire to put the slip knot around the pin, pulled the cord to tighten it, and the top pin came right out.
