Wood is tough on a bit. Unless your buying bits from a quality manufacture, your bits aren't going to last long. Could it be that you are experiencing some distorting of the wood panel during machining? This can be caused by tension released from the wood as you rout one side or working with insufficiently dried wood. The exposed side dries and shrinks causing the panel to warp. This would result in steps showing up between your large tool pass and the small tool finishing pass.

Regardless of what might be causing the depth issues, you can clean up the job by running a clean-up cut full depth using only the small diameter bit slightly deeper than the deepest measured cut on the workpiece.

All being equal, you're right, the piece should not have moved. Either way, it sucks.

Hope you find a solution I don't understand why you are using 4 bits.
