I think that encoder counts are being lost in one direction of rotation only. More specifically, the counts are being processed improperly in one direction, so the control doesn't "see" those counts coming in.

Instead, it drives the axis long enough until the correct number of counts have been received for the commanded move. I would suspect the board that receives and processes the encoder signals first, and the encoder itself second. I don't know the relative sophistication of that control, and if it could fail this way.
